I noticed that the manual says that if I add an aftermarket audio component (such as CD reciever deck), it may damage the electronics in the car. Is this true?

Yes.
The factory radio only accepts a factory CD changer.
Sometime in 96 BMW went to a I-Bus system.
I think Crutchfield has an adapter.
If you have a non-I bus system you may be out of luck. I am told the CD changers are no longer available. You would have to swap of the radio and run a new cable into the trunk.
The I-Bus radio has a weather band.
I think it's also called the business radio.
See you owner's manual to tell which one you have.

Can I just remove the radio and add a CD player in the dash? Will I run into any problems? The manual says that aftermarket parts can damage the electronics.

You would be OK as long as it's installed professionally.
You would only have a warranty issue concerning an electrical problem with the radio or dash.
