As long as you're using new pads you should be fine. The problems usually occur when you use old pads on new rotors due to deposits on the pads. As for the rust, you could use a wire wheel on a rotozip or high speed drill. I don't think you can put drilled rotors on a brake lathe. Make sure you wear a mask and some safety glasses though.
