You answered your own question...

What made you think that you could use such an early harness in the car with no issues at all? In my manual I strongly suggest the engine/harness/car all be the same model year to avoid such problems. That is not to say it can't be done; however these type of problems do crop up when you try to cross years, particularly if your model year spacing is very wide.

I also suspect they are milking a few extra hours out of you for the trouble.

You know that old mechanics saying:

$20.00 per hour to fix it.
$40.00 per hour if you tried to fix it first.

If you make it easy for them, they make it less expensive for you.

Hot-rodding a BMW is not like hot-rodding a chevy...
