Question Clutch Feel!! :(

I have a 95 M motor (S50) in my ti. Ever since i have owned the car i have always wondered why the clutch/ shifting feel clunky. I know the previous owner and would not install a something wrong. I do know that i have a fairly strange combonation of parts. M3 motor and trans, M3 slave cylinder, ti master cylinder. Now here is the strange part, M5 clutch and flywheel. My clutch takes right at the end of the throw (almost touching the floor). I have bled the clutch and replaced the slave cylinder, also the clutch is not worn as it will spin the tires when and how i want (245 wide tires). Because i have to push all the way to the floor the shifter doesnt always like to shift smoothly. Did anyone change to the M or 6cyl master cylinder?? If thats not the issue i'm guessing it must be to do with the clutch/ flywheel setup??
Thanks

Which weight flywheel? The 16.5# requires a non-m slave cylinder instead of an M.
