Perhaps your clutch is not seated properly?

First, Check oil in tranny!

If the noise is only when engaged it could be the input shaft bearing(Transmition), Does the car still move fine and feel like the clutch works?

If it was with the clutch pushed in it would be either throwout bearing or pilot bearing.(Clutch)

If it only makes the noise in neatral I suspect the input bearing, if it does it only in a specific gear I'd suspect a gear cluster bearing is leaving town...
