You'll also want to check the starter for clearance. That thing caused me more pain that I can describe. It gets in the way and can cause that gap.

Its either that or you may need to realign the clutch disk as mentioned earlier. It can be done without the tool, but the alignment tool does make it easier.

Thanks everyone! The solution was super simple. I left the shackle on the rear lifting point and it had flopped down between the engine and transmission. Hopefully I have not bend the input shaft with all my raising and lowering trying to get the two parts aligned.

Thanks for all the help...almost done. Need to install the starter and one or two wires and I am ready to check for engine codes. For someone who has never pulled an engine it sure is easier then it might seem but if I ever did it again I would pull the transmission and engine together.

Engine is in, transmission bolted but I have run into two more problems. When I turn the key it turns over just fine but it is as if there is no spark or fuel. I possibly reversed the two fuel lines. Anybody know how they are supposed to be routed?

Also I have an extra wire coming of the wiring harness under the intake header I can not figure out where it plugs in. Anybody have a picture of the wiring harness and where the wires go?

take a couple pictures of the extra connections you have lying around. That would be easier since most of our pictures of an assembled harness would have things tucked away from plain view.

Hello so I was not able to get a decent picture with my phone but I can describe it pretty easily. There is only one wire I can figure out where it goes. It is the really long lead 2-3' that comes off the main wiring harness under the hood. One of those leads is round and connects to the muffler O2 sensor the other I think is the reverse sensor but I will be dammed if I can see where it plugs in.

The extra wire turned out to be the reverse indicator of the transmission. Besides a mishap hooking up the positive lead from the alternator to the ground on the starter (NOTE: don't work at 2am with to little light) instead on the positive post all is well. Car runs great. Thanks everyone for all the help. I could not have swapped my first engine without a manual if it was not for this board.
